Not sure what you mean by a kick in. There would be no reason why a goal would not be allowed here if the ball was in play.
A team can not score directly on itself from any kicked restart or a throw in. However the touch by the goalkeeper changes that as it is not then directly.

View Referee Joe McHugh profileAnswer provided by Referee Dennis Wickham If this is a small sided/field match, a 'kick-in' is indirect, meaning it must touch another player to score a goal. A deflection off the keeper (however inadvertent), however, qualifies.
