A player scores a goal while his teammate was in an offside position for which the assistant referee puts up his flag.Can the referee wave down the AR's offside flag and allow the goal if he believes the player in an offside position didn't interfer with play?

Of course. The AR should not have put up the flag for mere offside position, but for an offside offense which includes participation in play. The first line of Law 11 tells us that it is not an offense to be in an offside position.

Hi Yared
The referee makes all decisions connected with the game. If he believes that a flag by an assistant is in error then he waves it down and allows play to continue. That includes offside flags where perhaps the referee has seen the ball deliberately played by an opponent with the AR believing from his view that it was a team mate that played the ball.
By the way referees rarely do this unless they have very good reason to do so. Referees can expect the decision to be severely criticised by players and coaches of the conceding team unless it is clearly obvious that the flag was in error.
